Ask what the output can and cannot conclude. A match to expected intact mass supports identity but may not resolve isomers or every low-level impurity. HPLC purity does not automatically report net peptide content. Orthogonal methods are strongest when each contributes a distinct piece of evidence.
What are common peptide sample problems?
Low-concentration peptides can adsorb to tubes and vials, hydrophobic sequences can aggregate, and salts or detergents can suppress ionization. Oxidation, deamidation and disulfide scrambling can create related species that require careful separation. A clean-looking peak is not enough if recovery is poor or the sample preparation changed the analyte.
Use low-binding materials where validated, keep a record of transfer steps and include recovery controls. When a method changes, bridge it against the previous method rather than treating the new result as directly comparable by default.
How does procurement connect to proteomics?
A supplier certificate is the beginning of the laboratory record, not the end. The receiving laboratory should preserve the original lot, assign internal identifiers and document aliquots. If a core facility later analyzes a sample, its file name and report should connect back to that same lot. This is what lets a future investigator interpret an unexpected peak.
For quantitative projects, consider a separate reference material and an internal standard strategy. A general research product can be suitable for exploratory assays without being a certified quantitative reference. State the role each material plays.
